Most rooftop cargo boxes are not water tight. There are small voids in the floor of the cargo box around the mounting clamps. The Thule Pulse cargo boxes like part # TH614 that you referenced does have rubber strips around the openings, but small voids are still present.

Any object on the roof of a vehicle will make some wind noise at highway speed and this includes roof racks themselves, roof cargo baskets like the Yakima Load Warrior # Y07070 and even the more aerodynamic enclosed carriers like their RocketBox Pro 14 Rooftop Cargo Box # Y07192. I would not suggest stacking cargo bags on top of one another on the roof of any vehicle. Motion and wind could cause items to shift in the bags and create an unstable condition. The extra wind resistance could also affect the handling of your vehicle, and reduce your gas mileage.

With all the nooks and crannies in a roof basket, like your Stallion # 288-09200, I strongly suggest not going through a mechanized car wash. However, there will be no issue going through a no touch style one as there is nothing that could get caught on the basket. Roof rack manufacturers all say not to open the sunroof on your 2021 Ford Escape with flush-mounted rails when using a roof rack, though it depends on how how high up the sunroof goes when open. There's no reason why you can't shorten those U-bolts so they don't extend up into the basket. A hacksaw would work, but a rotary tool like a Dremel with a cut-off wheel would make a much cleaner cut and not mess up the threads. You can use a small file to clean up the threads after you've cut off the excess length.

It's pretty easy to remove that clip. Hold the roof rack foot in one hand, with the outboard side of the foot facing you. Grasp the bottom of the metal foot clip and push down on it (so it would go toward the car if it was installed) while pulling the clip away from the roof rack foot.
